I don't know much about steam deck but I assume that the in-built controller/controls are exactly the same as using a third party controller on pc version. It may be that the community config you're using is really sub-optimal (for example if it was devised by someone who wasn't particularly well versed with the game or if the config is based on a personal preference that is unique/specific to them it's going to feel weird or unintuitive)..
I would suggest just going back to the default layout for the game (v1.3 control scheme), it is the most optimal layout it just takes time to figure out, it may take a few hrs to fully adjust to it if you started the game using someone else's config.
Note - The control scheme is actually slightly different in v1.4, I dont know which version is on steamdeck (pc version is still 1.3). Either way, it is fairly easy to adapt to the default control scheme in either version, they are both really intuitive (once you get used to it).
I know where you are coming from in terms of trying to find a good config though, when I first started playing it took me ages to get used to the default controller layout but that is only because the game was made for Mnk so it takes a while to get used to the way they set up controller support to interact with all the Mnk style UI interacts..
..But when you do get used to the default layout it starts feeling natural and you see how good it actually is, especially for combining movement, combat & interacting. Any other config I've tried just nerfs those key elements and actually starts to restrict the things you can do rather than improve.
