I installed the patch on desktop and then copied all the game folder contents over to Steam Deck, replacing the files there.

Have you tried GE?

Also I did successfully apply the NekoNyan update on Steam Deck. but Desktop Fedora 40 it failed?

So, are you talking about the 18+ Patch or The NNyan Auto Updater?

So wait, the fix is what exactly? Add the exe as a non-steam game and run that instead? How do I do that?

I figured it out. For those who are still struggling to understand what to do here is what I did explained:

First download and install the steam game Aoi Tori.
Next in Desktop mode install the r18 patch from NekoNyan’s official site, it shouldn’t take too long depending on wifi and browser quality.
Then click the file manager in the task bar and go to downloads, there left click and extract the zip file you just downloaded using Ark or PeaZip
Then go to the steam library in desktop mode and click the bottom left to add a nonsteam game
After this, you need to click browse files (or something like that) and find the .exe file that you unzipped in your downloads section
Apply that .exe as a non steam game
Then finally click the gear for settings and go to properties, apply a steam compatibility tool (I used proton experimental but proton 9.0 should also work)
!IMPORTANT! After this make sure you set where to to run the .exe as the path of the game files of Aoi Tori (you can find these files by clicking the gear on Aoi Tori and copying the file path or typing it manually)
Finally exit the patch nonsteam game properties and run it in desktop mode.
The patch should slowly apply, mine took about 2 minutes to apply.
At this point the patched game should run perfectly in steamdeck without needed external desktop! Also you can remove the non steam game patch safely from your library.

Enjoy!!!
