Ok this odd behavior with the geometry decal tool. was bugging me so I did several tests. and I have reach a point where I can create repeatable results with basic shape primatives.
i'm not sure if this is a known bug. but its really annoying.
if you have 2 or more meshes that share an overlaping vertex. the Geo decal tool will mask/paint the second object with over lapping vertex even if you only click on one object.
this mask/paint will also "chain" to other meshes. if they have one or more overlaping vertex with the second object even if its Not the same vertex that was overlaping on the orginally selected object.
example:
6 cube primatives, each cube has its UVs maped so that they can share one UV space with no overlapping UVshells, each of the 6 cubes are seprate mesh objects, exported together as a single FBX or OBJ.
Cubes 1-4 are touching face to face in a line with 4 vertexs overlaping the object next to it. Cube 5 is positioned in such a way that it has only an Edge overlaping with cube 4. Cube 6 is positioned corner to corner so that only 1 vertex is overlapping with cube 5.

IF you choose the Geometry Decal tool choose the 3rd option of object mode and select a color. and click on cube 1, all 6 cubes get filled with the selected color.

If you take that same FBX or OBJ and move the 6 cubes so that none of the cubes have overlapping vertexs. even if this means they are clipping or overlaping in other ways. export that new FBX or OBJ as a new file. then when you choose the Geometry Decal tool and set it to object selection, when you click on cube 1 only cube 1 is filled and you can selectively choose which cube to mask/fill.
