No, it means those 2 characters like each other or have some kind of relation (Lovers, Rivals, Brothers, etc.). When you pick them, you can notice that they have unique dialogue with each other (whoever you chose second would say something to the one you chose first). It doesn't do anything gameplay wise, maybe get some special dialogue between them during the stage, but that's it.
