Yes, there's permanent progression on an account-wide and character-specific basis.

What are the upgrades that are character-specific? I can only find alternate outfits, nothing seems to permanently upgrade or affect their stats or ability

Yes, it's in the Altar interface and it would be updated in subsequent versions. This content has not been implemented in the current version. Sorry about that.😥
