You can, but you'll have to disable the mods that aren't available in the Convoy. ATS offers to disable them automatically for you, and it gives you a dialog to handle it.

If you want to join a convoy where they have mods that you don't, the same dialog will give you the option of installing each of the missing mods, so you don't have to worry about searching and getting the wrong mod/version of the mod.
