The one I saw changed to a BNSF loco after it passed.
I’ve read numerous discussions and seen it mentioned that model train makers often don’t have licences, either, but operated in good faith (ie: their models didn’t negatively depict the roads in question) but even that didn’t stop UP trying to sue a few makers once.
Given SCS’ previous comments about genericized trucks making the real manufacturers angry, and the changes to the service stations, maybe the fake BNSF stuff had to go from ATS? Or maybe this is a new railway operator for the game?
And I remember when they changed the trains in game from movers to AI vehicles, they changed the BNSF logo parody into the USA flag, but the rest of loco kept the same color schema. Maybe we'll only know what really happened when Texas / version 1.46 is released.

Important is that Natvander, a SCS dev, commented asking if this should be stickied thus indirectly confirming that this was a real possibility too at SCS.
I don't think they would touch Wallbert because the similarities to the real brand are very low, both logo and name. There are other games that made far more obvious Walmart parodies, like Malmart in Cities In Motion and Cities Skyline.
The Global Mills is far more obvious from the ones you mentioned. I'd also include Charged here, although name and color scheme isn't obvious, the façade of stores is the same shape of Best Buy. And also include Kaarfor from ETS2, which both name and colors are an obvious parody of Carrefour.
