I also do this. I have the LGS open to confirm wheel recognition when i play ATS then i map in game.
I have mapped my keys in LGS, not the game and generally have no issues. But, some users, to include me, are having recent issues where the G29/G920 loses the key mapping ingame. I fix this by alt-tab out of game, exit LGS, restart LGS, return to game. I sometimes have to do this more than once. Not sure what the conflict is, but it may be a change in Win10 as there was a major update recently and a post on the Logitech Reddit indicated an ongoing problem that may be linked to the update. The possiblility of mod conflict cannot be ruled out yet either.
I assume you associated the ATS executable to the LGS profile so the profile activates when launching the game.
Assume too that you are using the current LGS version 9.00.42 (as of this writing).
You could try changing the USB port the G29 is plugged into (use a USB 2.0 port directly into the computer if possible - no USB hub). Also, if you can, try a different computer to confirm or deny a hardware issue - at least test the profile in LGS on a different computer, no need to load the game on other computer.
You could try the following tips from Logitech:
• Powercycle the device.
1. Unplug the wheel from the power supply and computer.
2. Unplug the pedals from the wheel.
3. Wait for 15 seconds before reconnecting the pedals to the wheel.
4. Reconnect the wheel to the computer and power supply.
5. Test and observe if the issue is gone.
• In Windows platform, there's a way to re-calibrate your G29 Racing Wheel through the Game Controllers Settings section. Here's how:
1. Go to Control Panel > Hardware and Sounds > Devices and Printers.
2. Right-click on the Logitech G29 USB wheel.
3. Select "Game Controller Settings".
4. Press CTRL + SHIFT + Left click on Properties.
5. Go to the Settings tab.
6. Click on "Calibrate" and follow the on-screen instructions.
• Check the functionality of the device through JOY.CPL
1. Press Windows + R then type joy.cpl to open the Windows Game Controller settings.
2. Click Properties. This will open a new window that displays a picture of the wheel.
3. Turn the wheel and check if a button on the wheel interface gets highlighted.
4. Test the paddle shifter and buttons and check if it is highlighted on the wheel interface
Side note: Logitech Gaming Software (LGS) is not the same as the Logitech Profiler software. The latter was used to support controllers such as the G27 and it is no longer supported.
Just make sure you have the latest sofware for your wheel which is the following.

Leave your Logitech Control panel at default settings and set your wheel up in the game.
Did anyone find a solution to this problem? My G29 also forgets keypress assignments mid-game. Now this is not in ATS where I don't need to assign keypresses with LGS, but for older games, like SCS Software's old Bus Driver game. It starts out working, and then after just a little while, the button presses don't work anymore. They don't work in the Test Profile either. Then I exit LGS and restart LGS and the assignments work again... for a little while... in the game and in the Test Profile.
