Aliahan Castle prison,
Shrine of the Plains (by Reeve, there's a prison door there, unsure if there is anything in there),
Romaria Castle basement in the SW corner, and in the NW corner,
Romaria Outpost,
Teleport Shrine,
Wayfarer's Shrine,
a house in Muor (called something slightly different in this),
Theddon,
Lancel (the thing you call the southern isle shrine),
Pirate's Hideout
Those all have an item or a monster to find, then the game assumes you have the key by that point.
There might be some new little secret spots possibly, I just got the Magic Key in my single player playthrough.
Meaning even if you get (or borrow a character with) click you are still locked out of most things until you get the ship. At that point the cat / guards go away, because you have the ultimate key available to you in theory.
