However it does not do ALL of the work for you.
You must determine if something is a mesh, airport, etc. and under what catagory it belongs in.
Some Airports consist of multiple layers, in cases such as this you may see an APT layer, an Ortho layer and a Mesh Layer.
X-Organizer has no idea of how you intend these to be ordered.
You should put the APT layer into the proper folder under "Airports Sorted", the Ortho Layer above other Orthos such as Ortho4Xp layers, and the mesh layer above things like HD Mesh (or not, sometimes I put them below so that HD Mesh overrides...).
You need to get the initial ordering correct while going through the file in X-organizer looking for things that are not automatically placed where they belong.
Then as you add scenery, run X-Organizer after every installation session, look for anything that ends up in the "Needs attention" folder.
Ultimately it is merely a tool to HELP you sort things out, though it is VERY GOOD tool at making assumptions.
If everything seems "messed up", then you are likely not using X-Organizer correctly or you have not invested enough time in an initial setup.
Once you get things sorted out, X-Organizer helps keep things arranged properly with little work on your part.
