Stable - The official release version. Updates here are finished and polished.
Frontline - A beta branch for updates that are soon-to-be released, but are still missing some assets (like sounds), visual effects may still be a work in progress, and bugs still exist which can cause crashes.
Meatshield - An alpha branch for updates that are to be released, or for testing potential game mechanic changes. Updates that happen here are extremely early, unpolished, and backing up your save is recommended. Initial bug squashing generally happens here so they can become unpredictable. You need a password to join this branch.
Unless you are interested in reporting bugs or providing feedback, you should remain on the stable branch, though currently at the time of posting, all three branches have the exact same game version and there is no difference between all three of them.
