Its not a problem, just stop picking them up, or just sell them. its not like they are taking up space unless you are a special case who hordes everything but has no currency tab.
If you want to try the odds, try corrupting your skill gems, that way you have a chance at rolling an additional slot.
This is not a huge issue at the moment as you do not need "six-link" to progress through Atlas quests and while looking for citadels at the same time. However, eventually you want to get your maxed out skills, at least the main one, and at the rate perfect jeweler orbs drop you might need to buy them as you might never see one to drop by yourself.
