If you want more waystones, you have to juice your maps with upgrading them.

You don't have to burn exalts on them, on random trash nodes i don't tend to take waystones beyond two-affix blues, but when I'm going for bosses or other special nodes I'll use better waystones. There's still no guarantee of sustainability, even doing that and taking all the appropriate atlas tree nodes, but in general it'll get you progressing quite steadily as long as you don't lose too many maps to deaths.
Imo, I don't think you should be "forced" to buy them, they should have a much higher drop chance, especially with all the atlas skills I have.
If a map has only positive "buffs" on it (prefixes) then there will be little to no waystones dropped. Having "bad" and "scary" suffixes (=buffed monsters) means there will be a lot of waystone drops.
