I 300% the game, but my save displays 299%

Check your save file between the main game, and DLC content. Achivements might not be related

First of all, check if the bosses you beated are on S rank.
Second, check if all of them, including the DLC, king dice, devil, and the other final boss from the DLC, are on S rank.
Third, if you used legacy version before in this same save (not slot), it might have corrupt it.
Fourth, check if this what you're talking about is about ONE same file. Different files will not affect other files, only achievements unlocked.
Last between all, i highly believe this might just be a visual bug, so do not worry.

EDIT: if there is anything else that affects the % of your save file that you ended, it also might be it.
Also, did you unlock another secret which is the Golden Chalice? This might be it. (And if you didn't, check for a video on youtube)

oh ok I did download the Legacy version in the save slot, so it probably just got corrupted. Ty :)
