Chaser (auto-aim, less damage -> 17.1 dps vs 30 dps of the standard gun)

Heart (you lose 5% damage = you need ~105% of your previous time, while surviving 133% of your previous time)
Depends on the levels you play. Bossfights where you still need to concentrate on evading -> Chaser and Heart. Run & gun either of the 3. For reference I play most of the levels with the second heart upgrade. I don't claim to be 'good' it just works for me and I beat the game on Regular that way. I use Chaser for bosses where I need to handle additional enemies on screen during the encounter or if there is no specialized weapon (Lobber, Charge, Spread) that is working well for multiple phases of the boss when I already "need" to use one specialized weapon.
If you want to make your life somewhat easier, always play the run & gun levels when they become available in order to get more coins (there are 2 levels in each of the first 3 parts of inkwell isle each holding 5 coins = 30 coins).
