Do Health Upgrades Effect the HP Bonus?

As the title says, I'm wondering if Health Ups effect the hp bonus you get in the game. Say for example you have the upgrade that gives you two extra health and you get hit twice, then your hp is 3, would that give you a perfect HP bonus, or would it give you 1/3? I'm wondering because I'm trying to get S ranks on all the bosses, and that requires a perfect HP bonus.

The HP score goes down with each hit, regardless of how much HP you have.

So if you have 5 HP and get hit 3 times, you'll be at 0/3 for the score.
