Research tab is where you turn Prototypes into purchaseable gear. Otherwise they are lost when you die with agent carrying them. You can probably get them again kater hrough the black market, but I always research every prototype before using it.
2 - You can get prototypes by completing missions or buy them from the black market dealer which unlocks once you have completed enough missions.
3 - Make sure to read the mission brief properly, sometimes you need to use a particular agent in order to get the full reward. Also make sure to protect the agent carrying the prototype as you extract from the mission.
2) Item assignments are randomized per game. You may have just gotten a bad randomization of which items are available. But regardless, you can always check the Black Market for prototypes that have appeared for sale (Mission Log --> Satellite Reign --> Black Market). The Black Market gets updated as you progress further in the game, so keep checking back for more items to be available.
I'd also suggest that if you are facing a difficult mission and don't have the gear to take it head-on, then consider using a stealth approach.
3) Read the mission description. Quite often, there will be a description of a specific class (Soldier, Support, Hacker, Infiltrator) that you need to enter a building in order to get all of the loot, or a description of a specific NPC you need to escort into a building to get the loot.
I generally send in all agents to the buildings "just in case". Usually soldier first, then the rest so the soldier carries the protos (Infiltrator is another good one, since they are easier to sneak out if the rest of the squad is stuck in a firefight).
