Not sure about deleting ships.
If you just wanna drive and leave the shooting to the AI just remove the Naval AI card, leave (or add if not there) any targeting AI cards. Remove the Fire control computer too or else the AI will be shooting where you point.
While in build mode on a turret check the build menu, there should be a tab that says Save subobject.
You must restart the designer to clear the dead ships from the area. There's a button in the ESC menu that does this - just make sure you save your vehicle before you restart!!!!!!!!!!!!!!!!!11111EMPHASIS
You can set up 2 mainframes on your ship, one for movement (with only a naval ai card) and one for weapons (with at least the target prioritization card) and turn them on and off with the C or N menus (press C for blanket AI commands, and N for strategic commands/info). Be sure to give them nicknames unless you can remember numbers :) I use the AI to fire my turrets all the time, while I drive around. Then I can turn the "autopilot" mainframe on, and get out of the ship for some sweet boarding action.
