Does mess with fleet colours, but you can adjust yours, if you really want to.
Find the chair, press Q on it and your character will sit there. Or, place a chair yourself, sit, then remove the chair in case you're worried it upsets the craft's balance or whatever.
Naturally, once the last mainframe gets blown to bits, it gets captured and doesn't really die anymore, so the problem will kinda sorta still exist.
Another thing you could do is edit the world settings so player faction's crafts have the same dying conditions as NPC factions. Then you can just spawn them as your own faction but they'll still die like every other faction.
The results may still be skewed if you don't take points out of player buffs (Z) and disable the player's repair tentacle (F7).
