You can often skip large sections using stealth shields and/or key cloners. And you only have to make the trip one way for most personal missions. Even if you do have to make it back out, there are several ways to exit a ship that don't involve your pod.
Treat each section like its own puzzle as well, especially if you can eliminate the extra guards that wander between sections (like jammers)
And lastly, don't be afraid to just leave if things get bad. Trip an alarm? Leave, abort the mission, start it again. You'll get a new layout anyway that can be more forgiving.
Last small tip that might feel a bit like cheating: if you leave a ship and return to one of your bases, all your rechargeable gear will recharge without aborting the mission. You can then pop back in freshly stocked and ready to kill. They won't even notice.
