My vote would be Silenced Pistol.
Darn, in my mind, I see the semi-auto rifles and auto ones as 2 totally different class of weapons.
Sounds like you have a Rifle with the Automatic attribute. I find those really pointless as well.
I still have a semi-auto silenced rifle that allows the hold and aim function.
When dealing with Armoured though? My Golden Gun with its Self-charging AP Lethal rounds was my favorite, in the fact I didn't have to hunt down blasted AP rounds anymore.
Loving my Silenced Concussive (Super) Shotgun as well. For some reason, the weapon store in my game tends to sell shotguns now.
Liberate places that unlock access to shotguns/super shotguns and those properties become more common on weapons in your friendly station stores.

If it was AP too then it would be perfect. Self recharging would be a bonus, too. But those are super rare (I've only ever found one.)
Pistols in general, because I prefer to fire one shot that goes exactly where I aim with basically no risk of another shot hitting a wall, window, fuel can (not as much of an issue with concussive).
Groups can usually be thinned out before approaching the checkpoint itself. Situations where you need to go straight through a 4-5 person checkpoint without much opportunity for stalking individuals as they go check their email are relatively rare... and carrying multiple weapons (like those lovely armor-piercing longblades; or, hell, you can shoot somebody, pause the game, teleport that guy's gun into your inventory, use *that to shoot the next guy, fire your concussive gun now that it's probably off cooldown, w/e) lets you mitigate cooldown issues.
I tend to take on the 'ship is on its way to a base' missions. On my runs, I find situations where I have to fire on a group more common than when I really need to use a precise shot.
While using rifles, it was really annoying that I could not seem to find any quick fire ones as well.

Note: I've found Self-charging Guns that weren't Armour-Piercing in the Rare category, but those really aren't needed with how common regular ammo is.
