There are certain large bosses, such as Hismar, that are so large that even if you are technically standing in front of the target, you need to position yourself closer to the indicator (red circle).
Also, are you sure that it is issue with brutal attack? Is the red circle indicator present?
I'm asking the above as I have never encountered this situation where brutal attack failed to trigger, however, you can knock down boss by hitting its weak point or breaking off limb/horn and they will fall down and even if you deplete all of its stagger bar/stamina bar, you will not get prompt for brutal attack. You have to hit the boss once it stand up to trigger proper stagger and brutal attack prompt appears.
I do brutal attacks a lot so idk never happened to me.
I did notice some other inconsistencies with it though, like sometimes it wont heal me or give stamina back when I do it from the front.
Like against Hismar when you try to brutal attack him just being by his head isn't good enough; there's a very specific spot by his head you have to be standing by or it won't register.
