1)increasing your social links, by spending time with your partners
2)increasing your personality traits, via the various symbols around town or your ship
3)if absolutely nothing else you can do, then you can worry about your combat stats
Main Dungeon > Social Links (followers) > Traits (Royal Aspects) > Other (Side Quests, stat boosts, fishing, etc.).
I also like to do the current main dungeon as soon as possible, and commit to doing it in a single day (same with side dungeons). Pro-tip for doing dungeons in a single day: There's a certain archetype (Mage) that you can equip on the protag that can be used to regain mp if you run out. It's a bit tedious, and requires you to be at least a few levels above some of the enemies, but it's free mp and can let you stay in a dungeon theoretically forever.

Can I dungeons like soon as their available and still do the side stuff after or does it advance story when you complete the main dungeon?
You raise up your virtues, which allows you to raise up your social links, which unlocks a ton of extremely useful abilities and new archetypes. If you find yourself with no social links to train, no virtues that need leveling and no quests to do, check the town maps for exclamation points as this indicates another quest you haven't done. There's a ton of stuff you can do on the grid runner. Planting seeds, fishing, sleeping in the bathtub (if you buy the various salts which increase your stats.) Some of the social link segments can only be done in the grid runner, Neuras in particular. Another one I forgot about for a while is the tournament. That offers some decent rewards and can boost your popularity rank depending on where you're at in the game. There should always still be something for you to do. And be sure to check the calendar and keep track of Idlesday, when everything goes on sale.
Eat the meat skewers for free in the market outside the cathedral at night. Boost your stats with cooking, old man, and activist. Wait to shop till idlesday for sales. You want tolerance at the least to level one important link. Don't be afraid of the main dungeon. The big boss early on you get a full restore before you fight, and the fight before it is just tedious, not hard.
oh and when you get your transportation shower every day you can except idlesday. Every idlesday you can you need to use the bathroom to take a dump. It sounds dumb but you get permanent stat ups for taking a dump on that day.
