Merging two watermelons should make them both disappear from the game. We'll do some testing to try to see why this happened.
Thank you for the report!
For a little more info; there were no other fruit around it, I just floated up by itself. She was just about dead at the top and got the fruit she needed for the chain reaction to match the two watermelons, and as soon as they merged it started floating up and out.
edit: Also I think the "Create Two Watermelons" achievement is bugged. I'm pretty sure that achievement popped up when she got her first watermelon of that game, but it would have been our second overall. It seems it would make more sense for it to be two in the same game. And both achievements show that 9% of players have done them both.
