I only have one profile for my settings and it is the Default.prf, if you have more than one you might want edit them all accordingly to the above.

Background - I'm running Windows 10 - 64bit and the above are the only settings I have changed manually for Age of Mythology.
Your suggestion worked like a charm! I changed the windowmode value to 1, launched AoM (which opened into a windowed client), then changed the resolution to my monitors native one to put it into fullscreen.

Open the following file in notepad:
..\Steam\steamapps\common\Age of Mythology\Users\Default.prf
Use Ctrl + F to open the search box, then search for windowmode. Once you've found it, change the value from 0 to 1, then save.
Try the aforementioned procedure for the 'lastprofile' file, I suppose? Also, it wouldn't be a terrible idea to make a copy of the origional, so you can easily roll back any changes by replacing the altered file. Or you could just go back in and change the value back.
All that comes up in the notepad file is "Default"
Try this:
In the file ..\Steam\steamapps\common\Age of Mythology\startup\persistent.cfg
Add "+window" on it's own line somewhere in the file, I don't think it matters where.
If that doesn't work it's possible the Default settings overwrite those changes meaning after attempting to open the game and then going back to the persistent.cfg file your "+window" change might be gone.
There might be a way to change what the Default settings are but I've yet to be able to find it.
The only files in "startup" folder are: (folder route I took is Steam>Steamapps>Common>Ageofmythology>Startup.)
game.cfg
gamex.cfg
Local.cfg
Localex.cfg
Production.cfg
and their counterpart ".con" files.

Does it give you a file name of where it overflows at?
Honestly a stack overflow could mean so many things, in a general sense it just means the game is attempting to allocate more memory than allotted for it (or it's stuck in an infinite loop, because the stack is what is overflowing). You might run your Task Manager (or equivalent Cntrl+Alt+Del) and see if it is possibly consuming a large amount of memory when it tries to start up. If it's not a hardware memory constraint it might be some configuration of your computer and graphics that causes some bug in the game. :/
