Anyway, my thoughts in no particular order:
1) Did you count what the villager was carrying when you stopped?
2) Are you stacking these upgrades? They need to be stacked (IE pickaxe AND shaft mine), even though they look like override each other they don't if you're enabling them via the editor.
3) I haven't tested this, but it seems like a reasonable statement to make: You can calculate the expected gather per second, but resources are only transferred after a complete animation. Because of this, if your villager is carrying 9/10 resources it will swing a pick again despite the fact that it gathers more than 1 resource per swing, effectively wasting the excess.
4) The dropoff time even with no walk distance looks to be slightly nonzero.
Your results for Book of Thoth are concerning, and pretty puzzling.
