AIs are not scripted to play on custom maps, probably, so don't know how to react to them. I recommend you try out your maps with real players perhaps.

Notably, AI won't use gold mines or settlements unless they're aligned to the grid of the map.

You need to assign an ai to the player. you do this by going to Scenario -> player data -> AI (for whichever player u want one to have) -> select aomxailoaderbalanced
iirc that is the standard ai used in normal games.

The will work in custom scenarios assuming you assigned a working AI script to the correct player number(s) (see Hagrit's comment). You also need to align settlements to the invisible grid and make sure they have plenty of space around their starting TC and nearby resources or they won't function competitively. Furthermore, limiting the unit or technology rosters for different factions can cause the AI to function poorly or not at all.

I thought the berry bush trick gets them to build towncenters even on the strangest terrains or places.

And as calli boi said, you should never disable techs from the ai as it can cause a crash or desync if the custom game is online. If you want the ai to do specific things, you have to script it :x

If you use nottud's advanced editor UI, you don't need to use the berry bush/transform trick for settlements. There is an option on the move tool to snap to grid.
