There's other things too, some parts of the game are definitely challenging if you don't stick to the meta, but unfortunately the focus is on the fanservice, not the gameplay, for the most part. There's still depth to be found.
The only real challenge is ranking in the top 1% in neural sim every week, and that's whale territory. I guess entering the dorms without getting a boner might also be somewhat of a challenge if you're into bare legs/feet.
but challenge comes from gacha progression and endgame modes, not story mode. to complete harder stages and progress you have to spend many days getting resources and upgrading characters as you can't outskill numbers in gacha games

So there is some challenge to be had later in the game but it also depends of the units you have. Original units are really weak compared to later ones.
