Even if its not active, maybe a file got corrupted in the Process and that limits the damage to your Cyclops. Honestly, i never heard of such a Bug... and Cyclops had some really silly Bugs in the past xD

Still unclear what causes this, as it doesn't happen 100% of the time.
I must also say that this bug, at least for me, appears since the last or penultimate update; that of the below zero structures or that of bug resolution. I don't remember it appearing before that, but it could be a coincidence.
In worst Case, since you said it happened with several Leviathans, ALL hitboxes in your Game are not where they are supposed to be.
Without knowing the inner workings of the Game, i would assume that atleast one coordinate in a X,Y,Z System has a faulty Value. If the Model is X=0, Y=0, Z=0, the hitbox should also be X=0, Y=0, Z=0...... but maybe one if these Values isnt Zero, but 100 and that causes this Situation.
Oh wait..... maybe its the upside down case ...... maybe the Hitbox of your Cyclops is in the wrong Place and thats why the Leviathans cant cause damage, while you sometimes get hit by something "invisible" :o Would be more logically than several, individual Fishies having a similiar problem.
Would you be willing to build a second Cyclops to test that Theory? Just the submarine itself, without any Modules, to remove the possibility that a Module causes this behaviour.
The Cyclops collisions were changed a bit before the update, and now the leviathans have a difficult time attacking it if you let them bite on it. They'll succeed if you move in the direction of their mouth, but if you're static most of the time or move in the opposite direction they'll just continuously push it.
It's a known issue for everyone. There is no specific reproduction steps to trigger the bug.
No matter how you position it or which direction you point it relative to the leviathans, it doesn't take damage. At most, the Cyclops's positioning is bugged, and it's thrown far away but still takes no damage. This actually makes the game much less difficult.
