Ignore it? It never disappears from the screen, and after 24 hours it "wraps around" back to 0:00:00 to start counting down in negatives again from there.
Actually it doesn't. You can still complete the game's main storyline just fine with the timer onscreen forever. I know, I've done so multiple times (as this glitch has happened to me on 3 separate saves now).
To enable to console, press F3, press F8 to bring up the mouse input, press F3 again to close the menu, then press tilde (~). These codes directly affect that story sequence and might help:
startsunbeamstoryevent = kicks off the Sunbeam event (might restart the radio messages, but unsure)
sunbeamcountdownstart = start the coutner (might restart the counter)
precursorgunaimo = will cause the QEP to shoot down the Sunbeam (might also remove the counter)
As was said, this bug doesn't impede your progress, but it is annoying. Let me know if you have any luck.
It has a low priority though (P4 currently the lowest). Because usually you get the Sunbeam near the start of the game and not when you are close to being cured.
