There are other warping type commands, but I don't know if they will also warp your vehicle with you. That base has always had a problem with the prawn suit, but the emperor's castle or whatever it's called is where the prawn suit really fails, leave it in the room with the cube maker or learn how to use your grappling hook very well before you go (cause it's the only way to get unstuck in there).
With that said, you could try grappling your way around in these bugged bases.

You can fix this issue by exiting the Prawn right after loading. You will fall and take some damage and your Prawn will go flying and land. When you exit your Prawn it should stop both you and Your Prawn from falling through the floor when they land. Get in the habit of exiting your Prawn & Seamoth right before any manual save. Never bring your Prawn into an Alien Base. Never save while in your Prawn, especially while it's moving.
Because of the last update there are now many issues with the Prawn suit and/with Alien Bases.
Here is a post I made recently about this issue:
You've ran into several glitches caused by the Prawn Suit with/and Alien Bases. Most are either extremely difficult to fix, or impossible too after saving once or twice during them. There are a ton of issues when bringing the Prawn into alien bases, or through portals, or saving while in it. Always Back-Up your save before each session. Make a habit to exit your Prawn or Seamoth before each save, then you can go back in.
If you screw up you can wind up:
*Flying through the air in your Prawn.
*Falling through the floor in your Prawn.
*Getting your Prawn Stuck in the Floor.
*Being in your Prawn and not in it at the same time during a game load. (Taking massive Drown and physical dmg.)
*Getting stuck in the floor going through a portal with the Prawn.
*Map Clipping.
*Passing a water to land border without going through. (Walking on ocean floor)
*The Prawn staying standing when exiting. Can't reach storage or upgrades.
And a ton more.
Always save outside your Prawn right before you get near an Alien Base. Even getting close can cause the walk on ocean floor glitch.
Another tactic to try and save your Prawn is to try the Jet Boosters or Grappling Arms.
The upside, is these issues are noticeable right away. So if you don't see any issues happening with you or your Prawn and you are not in an Alien Base or land with your Prawn, then it's probably safe to save your game during that time. Just don't be IN your Prawn when you do it. The Seamoth has only one issue in common.
Saving While in your Seamoth can count as being in your Seamoth and not in it at the same time, and will cause drown and physical dmg on game load as well.
Oh that's a huge shame, I wish I knew that before I went into the base. I have been so extremely careful about avoiding spoilers so I don't frequent any forums or subreddits where I might have seen this info. I am genuinely upset. I know that seems really stupid because it's just a game, but I don't have a whole lot of free time for games these days, and it's really disheartening to encounter an unfixable game breaking bug so close to the end. I'll just uninstall the game and remove the next game from my wishlist.
Anyway, I'll stop whining and mark your answer as the solution.
Backinh up? What a joke, there should be the ability to have 2 minimum rolling backups. I've lost tons of ♥♥♥♥ having lockers magically disappear.
I Back-Up before Each Session. It Does suck they don't have options to do it for you.
As for missing items in lockers, that's not happened to me yet, nor do I hear that one often, so I can't help you there, but it sounds like a cache file issue.

I just tried this myself and it worked, even with my delay in getting into the prawn suit after I reached it. I think you have the trick, so long as you don't release W before you've entered the suit. Cheers!
