The Crabsquid Situation
I have made a terrible mistake.
So I thought that the Crabsquid was really cool, so I searched and found it's egg.
So I plop that sucker into the frickin' alien container and waited for it to hatch.
Tiny dude pops out, he's cool and I love him.
So I accidentally press A and pick him up, so I put him back in.
He isn't there.
So I go outside and find out that he spawned on the roof.
Three attempts later, he still appears on the roof.
So I realize it's futile, and throw him into the jungle-y stalker-y area and save.
Mistake.
It spawns full sized and screaming like a child who just got it's kneecaps blown off with a brick.
I escape to my base.
It's still there, and screaming.
Firing off blasts of EMP.
How do I get this lovecraftian horror out of my existence!?

Kill it. Put "invisible" on in the console, and knife it to death.

If you find it, type instagib into the console and knife it again. Weird that it disappeared.

It has been hours since it has disappeared.
It never resurfaced.

I had something very similar happen.

I had a three story tall multi-purpose-room stack. The bottom two rooms had alien containment aquariums, so that they were merged into one two-story aquarium. The top room was empty. If you do that the floor of the top room is a window into the alien containment aquarium below.

I had two crabs in the alien containment aquarium. I picked one up and then droped it. I thought it dissapeared at first, but then I looked up and saw it was walking around in the top floor. It's like the game thought the top floor also had an alien containment too. So I went up there and picked it back up.

I bet the same thing happened to you. When you droped the crab the game put it one floor up, which in your case happened to be in the sea above your base.

Seems to be a bug with the crab. I've never seen it happen with other animals. To be safe, maybe only drop things when you are near the bottom of the alien containment?

No matter how low I got in that containment the Crab will always be on top. I think it's a bug relating to the fact that the Crabsquid has an animation of it walking on the sea floor, which it attempts to do putting it on top of the containment so it can walk. If it remained swimming once let go, that probably could fix the issue, but alas, I don't know code.
It's odd cause when I pick up and then drop a Crabsquid, it becomes a full size Crabsquid instantly and is outside the base, even if I'm inside the alien containment. I guess they haven't figured out that there needs to be 2 types of Crabsquid, one in the wild, and one born from an egg in the containment. At present, it's just the same Crabsquid with the size modifier changed for inside the containment. It's why it uses the physics bounds of the full size Crabsquid when dropped in the contaiment area.

That is quite strange.
It only became the huge crabsquid once I threw it in the Stalker forests.
Perhaps the Crabsquid is just too weird to be contained.
