It never resurfaced.
I had a three story tall multi-purpose-room stack. The bottom two rooms had alien containment aquariums, so that they were merged into one two-story aquarium. The top room was empty. If you do that the floor of the top room is a window into the alien containment aquarium below.
I had two crabs in the alien containment aquarium. I picked one up and then droped it. I thought it dissapeared at first, but then I looked up and saw it was walking around in the top floor. It's like the game thought the top floor also had an alien containment too. So I went up there and picked it back up.
I bet the same thing happened to you. When you droped the crab the game put it one floor up, which in your case happened to be in the sea above your base.
Seems to be a bug with the crab. I've never seen it happen with other animals. To be safe, maybe only drop things when you are near the bottom of the alien containment?
It only became the huge crabsquid once I threw it in the Stalker forests.
Perhaps the Crabsquid is just too weird to be contained.
