I have only played vanilla (no mods) and have never encountered your problem through several playthroughs.
The first time I got my seamoth stuck on a beach I just made a new one. Found out later a way to move it from beach.
If nobody has any other ideas I'd just make a new one.
Maybe try ramming it with a Cyclops, just thought of that! lol
save before the attempt just in case anything weird happens.
I built a cyclops and tried to collect the seamoth. It didn't go well. Because of this invisible stalactite went all the way up to the surface of the water, I couldn't park the cyclops above to try and collect it, and in attempting such, the seamoth suffered from sudden unexpected kinetic disassembly from unintended contact between the seamoth and the cyclops. Annoyingly, after the seamoth blew up from me crashing into it a couple times, the cyclops proximity detection system was still shouting at me about there being something there, and I even rammed into it with the cyclops, despite nothing visually being there.
