This tends to happen if you have a cyclops. When you restart the game it seems that the game automatically registers the seamoth as being docked inside the cyclops, even if it isnt.
The times it has happened to me i can go into my cyclops and enter the seamoth even though it isnt there, from the cyclops, and then itll spawn me to where the seamoth actually is but itll dump me into the water and i typically hit the seafloor in shallow areas super hard and it damages my seamoth into the 70something%
I restarted my save and i have chosen NOT to make a cyclops this time and i have 0 problems with my seamoth anymore.
