I am struck by that strange turn of phrase, "underWater should be deconstructed first."
Subnautica error messages don't usually make that kind of spelling/syntax error.
Is that meaningful to anyone?

Are you able to deconstruct the Multipurpose Room?
(Probably not; you would have to remove the Hatch first.)
Have you tried just backing further away from the Hatch before trying to remove it? Or perhaps going on top of the MPR before targeting the Hatch connector? Or (this is extreme and comes with its own problems, but may provide useful information, going INSIDE the MPR and removing the Hatch from the inside??
The easiest would be to remove on Mod after another to check if they interfere with the Game. If you can deconstruct the Hatch after removing the Mod(s), the problem is obviously the Mod and you should contact the Mod-creator.
Have you actively used the Mods (something edited/changed) or are they just installed at the moment?
To get coordinates, press F1 and look at 'Camera world pos:'. As an example, it could be (-802 -729 -237). Do not warp to those yourself, down in Lost River, without having a base near by. But if you do, type warpme to get back to saftey. Warp 0 0 0 is basically your starting point.
I figured it out.
I had the same issue and I started getting rid of my mods to see which one is the issue.
The issue for me was the "Seal Submarine" so if anyone has this installed you should get rid of it and then try again, should fix the issue.
If you do not have this mod then you will have to deinstall all your mods and readd them one by one to figure out which one the problem is.
Edit:
Apparently installing "Building Tweaks" and using full override it should also fix the issue so it's worth a shot if you do not have the Seal Submarine installed.
Brother you are coming in clutch. Right as I posted my earlier response, you commented. I did have the Seal submarine mod and removing it did indeed fix the issue. You are a godsend, thank you.
Yeah Building Tweaks has a "Full Override" option which removes any and all restrictions when building anything in Subnautica thus allowing you to deconstruct things.
However Building Tweaks seems to have some issues of it's own, most notably text spam and potential for base pieces dissappearing so I also just got rid of the Seal for now because I do not want to deal with more issues.
Do you run into the same issue as described here by OP?
If so Building Tweaks should be able to override it with it's Full Override option
And Terraforming removes any blocking obstacles and terrain quite easily.
Although I had a problem with and anchor pod growing through a multipurpose room a while back. I think I had the mods turned off loading an old save. It solved itself later when I re-installed the Terraforming mod.
Interesting because I don't use any terrain mods and Anchor Pods simply dissappear if I build something into them and never return lol
