Sorry, you can't destroy it at all. Really, you have two options. 1 Deconstruct your base and hope to hell the Cyclops gets out, then reconstruct it. Then you have the second, far more ridiculous, but more likely to work way: Double tap f3, tap enter, type nodamage then tap enter again. Then go back into your Cyclops, if possible, and spawn in a reaper leviathan, and hope he bashes your Cyclops out your base. I'm not sure his command name, so I'd try "spawn reaper" if not, try the full name, if that doesn't work, try "spawn reaper_leviathan". Don't use the " in the console, they're just to show the command.
How?
First I activated the "nocost", "fastbuild" and "oxygen" commands.
Then I start to build vertical connector and corridor above the cyclops, just to kick it away from the base. In fact building new module near the cyclops push it away, sometime it start to bounce dangerously (I died few times).
Than I deconstruct the pices of the base that I added.
But as soon as the cyclops go out and away from the base something goes wrong, and it continue to fall on one side, like a dead fish.
So I started again to build some corridor and vertical connector, and I discovered that I started to build a neww base. I don't if it is this or not, but as soon as I decontructed all the new base the cyclops start to float normaly.
Hope this can help someone else!!!
ps: by the way ... it was a real fun
