Are you at the right dunes wreck? It should be in the largest one, west of the mushroom forest.
I have experienced what you're describing before also, as well as some wrecks that are completely empty. I've always theorized that this has to do with the order in which the data box zones are loaded, but I'm not sure. Either way, that upgrade should definitely be in your game.
So... bugged game, I guess. That sucks. When did you create your file, I wonder? Anyway, this warrants a console command fix. Press F3 then F8 and uncheck "Disable Console", F3 and F8 again to close. Press enter and type "unlock cyclopshullmodule1" and you'll have the blueprint. Recheck "Disable Console" if you want.
On a tangential note, something wildly impractical and silly I've done on recent playthroughs is to visit every wreck before scanning anything or opening any data boxes, thus maximizing the titanium yield from extra fragments and boxes. The eastern mountains wreck is the most nerve-racking one, a reaper gets very close to that one.
I also saw this for the first time. At the underwater islands wreck, down the hole that you need the propulsion gun to clear, there were two data boxes right next to each other. Have never seen anything like this before. In total, that wreck had 4 data boxes in this playthrough.

In the save file with the double boxes, I definitely went there sooner on in the game.
"Up to" 3 data boxes can be there. However, there may be zero, which is what you will experience with the last wrecks in the game if you visit all of them.
Creative unlocks all the technologies, you won't find the databoxes.
