SPOILER ALERT - Need help not sure what to do.

So I basically went into some alien building, where you find the alien rifle and the doomsday device, I came up to a control panel which I were givin a shot and it said I was infecteed... I'm guessing I got to remove the infection, but how?

It did not give you a shot, it took a blood sample and analysis showed you are infected.
Read all PDA entries and keep playing. Listen to radio messages and Go Deeper.

you have to go deep, very deep. about 1500M deep.

Yup, that's right. You have a bunch of exploring, learning, crafting, and generally game playing to do yet.

In general, the whole plot of the game is a cure infection.

Only just got to the Aurora lmao got that prawn suit to make next, still need to find the cyclops pieces then i think i unlocked all the vehicles

Also while searching the sea bed on the mushroom (didn't take seamoth too close this time) some weird thing happened to me, there was like an alien of some sort on my screen asking me who am I this game is too freaky, i might just restart it and never hit the radio and just stay in the shallows

certain parts of the Cyclops can be found around the Aurora's wreckage, however not everything spawns in one place so you have to get lucky.
Hull Fragments can be found in the Mushroom Forest (just past Lifepod 6 for a reference point),the Sea Treader's Path, on some wrecks (not sure which ones as I never needed to look in any wrecks to find hull fragments) and in the Northern Mushroom Forest.

Engine Fragments can be found around the Aurora (I personally advise staying on the side that's SAFE rather than risking your neck and going into Reaper infested waters) or on the Aurora itself as I believe I found one on the ship itself at one point, some can be found in the Crag Fields, Crash Zone Trench (basically the space directly behind the ship, again stay to places that are SAFE as that's likely to be infested with Reapers), the Mountains (again not advised unless you have no choice which shouldn't be an issue if you search areas that are SAFE from Reapers), wrecks and the Underwater Islands.

Bridge Fragments can be found around the Aurora (though I think that's more luck based as the fandom page doesn't note that), the Crash Zone Trench, Mushroom Forest (again Lifepod 6 as reference point), Sea Treader's Path and wrecks.

You have found the main story. Now you should follow the clues by radio and the found tablets. You should also follow the radio beacons to the other Lifepods.

Yea I have a base in the mushroom place, it's fairly safe there, I do have a reaper near though, I took a screenshot however he seems to be kinda peaceful atm, my next point is to get that prawn suit

You can, and should, also just explore the Crater (the game map) in a slowly expanding radius around your lifepod. You are going to need to know at least somewhat about most of it before you are through. The Crater is roughly 4 km across; LP5 is somewhere near the middle.

Pay attention to the PDA announcements when you approach/enter new biomes (Safe Shallows, Kelp Forest, Grassy Plateaus, etc, etc, are biomes. That PDA evaluation is usually a pretty good evaluation of what you are about to get into, and you will only get it ONCE. (You can review it in print and re-play it in your PDA.) Some of those one-time evaluations are clear WARNINGS - proceed accordingly, with due caution, or perhaps...back off.

You can complete the game story quite nicely without covering all of the most dangerous Crater surface areas, however. Those are generally (not necessarily always) some of the outer biomes.
