Lost a Mountain, poor 8-bit has. How embarrassing...
Beacons are your friend, especially for major landmarks. Just sayin'.
Take a beacon, surface, then head out for the low-hanging clouds.
It's a Mountain with a Big Honking Gun on it - can't miss it.

I'm guessing the Sunbeam story line is what triggered your interest in the Mountain Base...
In that case, there is no automatic beacon or way point in your PDA after that "event".
The only way to (easily) locate the island again (in early-to-mid game) is either:
* By the methods listed above, or
* By having manually placed a Beacon in the vicinity when you were there

I start any flagged (lightsticked) trails from the beach, or rather from the top of the trail off the beach.
I place a Beacon, if I want one, floating just above one corner of the Platform.
The alternative spot is to place one in the central lagoon, when you pick up the PDA from there.
However, I still enjoy the mystery and intrigue in imagining what they used it for.
