There are large deposits in some of those biomes, in particular Jellyschroom Cave & Tree Cove, but not in all...and I am not sure which others have large deposits.

Probably 50% of all Magnetite in the game is in the Jellyschroom Cave. In both one-off bits and in Large Deposits.

You can generally collect enough Magnetite just in a couple of the entrances of the JSC, without ever getting all the way down and in, for every tech in the game - except torpedoes.
Of course, you will need more if you do multiple Scanner Rooms, rather than moving one around as a 'kit'.

Build a Scanner Room in the area you are hunting. That is why that tech exists.

You don't have to move there, but the Jellyshroom Cave is your best bet to find magnetite. It's in all the places Dreamrider listed too, but sparsely. If you have the drill arm you can get quite a bit in the JSC. Plenty more than you'll need for the game. There is also a fair amount (but none to drill) around the Cove Tree, but it's a fair amount of work just to get down there!

As mentioned, the Jellyshroom Cave is the best area. You can see loose magnetite lying all over the ground, and it won't take long to collect a large stock. You don't really need more than a locker's worth for a typical playthrough, so you should be able to collect everything you need for the entire game in a single trip.

With that said, if I'm doing a playthrough where I know I'll need a lot of extra magnetite (usually for several bases running thermal or multiple scanner rooms needing range upgrades), I I'll build a single-room scanner base in the central parts of the JS caves powered by the thermal geysers. That makes it a lot easier to find large quantities of magnetite and ends up saving a lot of time.

There is a very large cave system along the sea treaders path with a fair amount of magnetite and a LOT of lithium. I don't think I would have found it except I had built a base above with a scanner room.
