As soon as you start to explore, the game creates a copy of the terrain sector/block with your modifications in it (those *optoctree files).
Cloud saves? You mean like hotfixes that are kept in a server, instead of on your computer?
In fact, if nothing could be modified, your savegame folder would be completely devoid of any optoctree file.
not hotfixes just the savegame being saved on the server, if you would loose the hd you could still regain the save.
or must i make a new game and copy the "fresh" map (optotree file ) into the folder ?
The optoctree terrain blocks are fairly big.
To repair terrain damage: just delete the files from your savegame; the game will fetch a original block from its own data if it misses something.
Be careful, the block of your base ( and all others) lose their terraforming, so make a backup
