If you have deleted the game from your computer, then I'm sorry to say that your game save is gone for good.
The reason being, subnautica can't use cloud saving. The save files have always been too big for the cloud to be able to upload them.
Subanitica saves to the game folder.

I don't know if you're using a native version for Linux or if you're play with proton(or wine).
(edit: on Linux) You can probably find the game save in the game directory, or in the proton compatibility folder.
But as a colleague wrote above, if you deleted the game folder, it contained your save.

If you have a game save, the easiest way is to copy it using a memory card or usb stick.
It makes me furious that each game saves in a different place.
There are at least five possibilities where it will be, and it is often not clear which of these places it is.
One game I know saved in 3 different places at once, it was budget cuts vr game..

I know more games saves to the game folder. Unfortunately, you have to check it manually.
