This is not an intended game behavior, so you should have no hesitation about using the console commands needed. It isn't giving you an administrative play advantage. It is just using the tools to put things back to where they are s'posed to be.
Just remember to again disable the console afterwards, save and sign out / sign in the game. When you enable the Console, Achievements become disabled FOR THE DURATION OF THAT PLAY SESSION. Leaving / re-entering the game resets this.
