It can be confusing. I use a pad xbox. It must be enabled before you start the game.
In the pre-game menu, in order for scrolling to work, you need to enter the category. (in the sense of switching focus)

Try not to use the xbox and vr pads at the same time, it can surprise the game.
With vr pads, I had some problems (I no longer remember what), but the xbox works very well.

In addition, the control in the vr version is different than in the flat version.
i notice it works (power A controller) until i interact with a latter or try to press A for breaking an outcrop. as soon as i press the button it freezes my controller completely. to "unfreeze" it i have to physically right click the mouse button and move the mouse around. then the controller works again untill i press A again.

That's not saying you should not try, or should not share your experiences. If you happen to find a reliable solution, don't be shy to share it.
Just don't expect official support for issued with VR controllers.
Vr controllers are not supported.
Using steam bindings, try removing "A" and assigning it again. Or replace with another button.
Ok so, what worked for me, was first, plug in the controller. Then, launch Steam. Don't launch the game yet.
Go to Steam -> Preferences -> Controllers and turn on Playstation or Xbox Controller Support, in here.

Go to your Steam Library, and open the page for the game. You'll see a little gear icon on the right, click that gear -> Properties... -> Controller. Then in "Override for Subnautica" select "Disable Steam Input". This, for some reason, makes the Right Analog stick give the same inputs reliably. They aren't mapped to Right Analog Stick, but they work reliably.
Now open the game, Load your save or start a new one. You'll be able to move around normally, but looking will be super ♥♥♥♥♥♥ up. Now, find the button that opens the menu from the controller (for me it was right bumper), go into Options -> Controller by using the controller. In this menu, leave the Move assigned the Left Analog, since it just seems to work, change Look to Custom, and you'll see a bunch more input boxes appear below. Now, staying in the left column of the inputs, so you're remapping primary inputs, remap every single input to the button you think makes sense. The icon displayed in the menu here will be super messed up, but ignore that, just go through every single button, and press the button you want to be that button. Every icon is a new surprise, but at the end of the process, everything will happen to be mapped to the correct button.
