How to make sure my cyclops never runs out of energy?
Is making a power-cell charging station the only way to recharge the energy of cyclops, or are there other ways of obtaining energy?

well you can use the thermal module for cyclops to recharge it while near hot vents/lava zone

so thats a alternate way

you can also have the seamoth act as a "charger" if you have it go to the surface with the solar module charge itself and then dock in the cyclops and transfer the power cell over there though i personally dont advise this method
It's worth fabricating a couple dozen Power Cells and charging them at your base before heading out in the Cyclops. I wish you could put solar panels on the top, or have the same mechanics the Seamoth has. But it gets easier toward the endgame!

i mean you used to be able to a long time ago

You must save energy.

Move around the lowest speed.
Make sure to turn off your engine if you leave the sub.
Don't use the sonar, silent running, or shield unless you have no other choice.
Turn off the floodlights.

i dont have the cyclops yet but i know that you cant have unlimited power for it but as other people have said you can do things to preserve its life and you will need to park it at heat vents with that one upgrade if you want it to recharge power life a prawn/seamoth in a moon pool

Making a Power Cell Charging station is definitely the quickest to keep the batteries charged, especially on the surface. If you're going to be using the Cyclops a lot, I'd recommend making a backup set of 6 Power Cells -- you can use all the extra batteries you find on the Aurora for this. Keep one set charging in your base and swap them out with the sub's when you return. Even if you have the thermal charging unit, it is incredibly slow outside of the final areas. The Power Cell charger is much better.

If you want to continue using the Cyclops extensively after the late game, I'd suggest crafting 6 Ion Power Cells. This is expensive, but it makes a huge difference in extending the life of the Cyclops.

I'm pretty sure there is a thermal upgrade for the cyclops so if you go into the lava zone, the cyclops will essentially have unlimited power.

You can get materials for small base with bio-reactor and Power cell chargers and just leave them in Cyclops so when you will ran out of energy you can charge power cells. (btw it's not my idea to get materials for a small base. I heard it on youtube video long time ago)
You will also need something that you can throw into the bio-reactor I recommend planting lantern trees in Cyclops, you can eat it and also use it to get energy in bio-reactor and also keep some spare Power cells.

This is a great suggestion. You can keep all the ingredients for a mobile charging base in a locker near the exit hatch of the sub and just set it up whenever you need a quick charge. Put the cells in the mobile base charger, go to sleep (Cyclops can hold a bed), and when you awaken a couple of seconds later, the Power Cells should be almost fully recharged. Deconstruct the mobile base and carry on.

Oh yeah! I've always kept a fully upgraded scanner room in a locker on the cyclops but never thought of adding a charger to is as well.
