Did you wait for the end of the game or esc out before the actual end?
Do you have the console enabled?
I have hatched and picked up and released many cuddlefish. Also have waited through the end game all the way.
Console might have been enabled at some point, but only for fps capping. Also used kill command once because i got the underwater walking bug.
Did exactly that, still nothing. :(
Apparently not for me. :(
And because you have already set of the trigger that would have given it, you can't try retriggering it. At least not in this save.

The design intent was that use of the command console would disable achievements for THAT playthrough.
HOWEVER...
It was not fully implemented at release (possibly intentionally.)
As the stable build currently stands,
enabling and using console commands WILL disable Achievements...
...IN THE CURRENT PLAY SESSION.
In other words, until you save, leave the game, restart the game.
In an interview, one of the devs has said that as of the next update,
(whenever that comes to pass),
the rule will change and Console use will disable achievements for the rest of that playthrough. But, based on the experience of persons who are currently playing the experimental build, the need for the Console commands to improve performance or unbury vehicles or whatever should be greatly reduced.
I KNOW that Console use does not currently permanently disable Achievements (as long as you reset the "Disable Console" toggle), because I have done it, AND gotten Achievements after.
If you think you should have gotten an Achievement and missed it, check to see if you re-disabled the console when you were finished with it.
Thx, but i just started a new playthrough without using console and re-earned the achievements.
