It confused me too, and I started from scratch on launch, so no save corruption.
Not a big deal, experimenting and figuring stuff out is half of fun.
Actually there is 5 fabricators (normal, modification station, cyclops on at the engine room, the one that can only go in the moonpool and the scanner room one)
It's probably more straightforward without it to be honest :P
Basic tools and resources are made with the fabricator
Upgraded tools/modules are made in the upgrade station
Basic vehicle modules are made in the vehicle upgrade station (Cyclops being an exception; it has it's own fabricator on board, presumably because you can't dock it in a moon pool)
Room specific upgrades (so far only the Scanner Room) use the fabricator in the room itself
So as a basic rule of thumb, if the recipe uses only resources it's made in the Fabricator. If it's a module for a vehicle you use the vehicle upgrade station in the moon pool (or on the Cyclops for it's own modules). Anything which takes a basic module as part of the recipe (eg depth module mk II requires the Mk1 module) uses the upgrade station (including the Cyclops)..
