Report a translation problem
It's either a basic glitch with the Seamoth disappearing from existence for no reason, or it has to do with terrain like the mushrooms not actually existing until they "pop in" as you get near them. So, as you moved away and the terrain removed itself from memory, the reaper (which still exists) could potentially have dipped down and munched on the Seamoth. Although it seems a little odd that they'd patrol that far into the forest without being taunted...
But yeah, terrain pop-in has supposedly gotten much better with the updates leading up to release, but it used to be pretty bad. The combination of things not existing until you're close to them and the fact that the pop-in sometimes took a fair amount of time meant that if you were going too fast you could potentially be *inside* a terrain object when it finally manifested itself. I had this happen to me and got my Seamoth irrevocably impaled on a sunken wreck... I had to leave the area to get the terrain to wipe, then charge in again at full speed to knock it out of position before the wreck spawned in again.
As for the depth module, you can actually build one yourself at the vehicle mod station
