What I want to do is build a mega-base in Safe Shallows above the water, stretching into the sky a bit, powered by nuclear reactors. I feel like this is doable, I just don't know how.

As to MP rooms, make sure when placing them there is no gaps between them. The floor was one should be inside the roof of the one below it.
The end result in order to conned the insides with ladders should look like this.

The other thing to keep an eye out for is that the placement of ladders can be a bit picky, so some waving it about to find the sweet-spot my sometimes be needed.
Also make sure there is nothing built in the room above near the location you want to place a ladder.
Building above the water tends to involve a lot of building corridors (simple "I" sections), building a door on the side and top, heading inside and then on top and deconstructing the last one you made to get higher.
It's like playing leapfrog, but with buildings.
Though this is largely only if you want to get height with vertical connectors. MP rooms are far easier.
Just build an "I" corridor on the side and a door on its roof, go outside and stack MP rooms as high as you can.
Then go back inside, deconstruct the door and corridor and build ladders to the new top floor.
