Portal activations are one way. While you can travel both ways once they are turned on, only one side has the on switch, basically.
The game does have it's share of bugs though, which is why it's important to mention WHERE you are. To tell if it's not working right or not.
Though the vast majority of "Master" portals are at major plot locations. For example, there is a portal link between Mountain Island (the one on land), and Floater Island. But you can only put an Ion cube into the Mountain Island side.
It's not for progress. Most of them are there so you can leave a plot point faster then come back (though... when you leave your cyclops over a thousand meters under the ocean when you do that, yeah...).
Mountain island has three portals in it's vicinity though. So it's worth building at least a small outpost with a fabricator on or near Mountain island, which helps smooth along a "I'm going to walk my Prawn the whole way through the plot" attempt.
